Not sure how this problem can be solved but I thought I would mention it. I have a custom theme. I have a #content div and a #sidebar div, and #sidebar has a z-index of 1. I set #content to z-index: -2 and #sidebar: -1 thinking that the new chat window would come up above that, but it didn't make a difference.
